No, that's a desired behaviour.
These 0-byte-files are "generic files" which one can add to one's list when having (watched) an ep on tape, dvd, tv or in cinema - or just for any other case when no file is involved.
Once they work as expected, they'll be added to all episodes - not just to new ones. (Changelog)
